Nice job of pulling the cap. Boat actually looks in pretty good shape when pulled apart.
The holes under the foot steps are usually vents for when there installing the faom for expansion. The foam on the sides you could leave in but it will make it hard to get to the outside stringers. You can usaully install foam either way, after the decks go on or before depending on how you want to do it and the equipment available you.
I think its easier after you install your stringers and deck to install the foam afterwards. You just have to make sure enough holes are drilled in the deck for expansion and then seal them up when done with the pour. The down side to this is you can't really see if there are any voids.
Don't forget its a good idea to put a drainage system in below the foamed areas.
You will want to build a cradle for the hull and brace it so the hull sides don't bow out while you are building. If it does, you will never get the cap back on.
