If you foam fill that area water won't have a place to collect and stand without draining... I'd fill it, you can never ever have too much floatation foam.

Yes that is the pic on my liner in the bow area there is a small storage area no door but inside that storage area there is a hole up high that seems like some one made to get there hand in there to connect a long piece of threaded rod that was connected to the hook on the outside of the bow and top connected to a chrome piece to tie off boat. So when I was pressure washing I spayed alot of water in that hole (didn't know it was there) Also that front bulkhead has no drainage it is solid

You think they didn't foam it in from the factory do to cost

Well I am finally going to start the rebuild in the next few weeks. My Question is I do plan on trying to get my stringers out in one piece so i can duplicate them to make it easy although I'm sure that will not be the case. So what is the best way to make sure I put the stiringers back in at the correct height so the liner will fit back in

Lay a straight edge across the top of your stringers and mark the port and starboard sides in 4 or 5 places with a Sharpie pen.
