Should I put a layer of Marine Tex or 5200 between the sheets?
Fine wire wheelThe AL transom skin appears to be eaten up badly by corrosion, I would consider a total skin over. The bottom part concerns me the most on how to cover over that large eaten up area, even by a skin over. Post a pic of the inside, it usually looks the worst as that's where it starts on it's way through the outside.
Did you use a grinder or flapper on those spots? Looks like the AL was damaged by it, if so don't, use a fine wire wheel.
So...finished removing the last of the big chunks is by hand...pulled the poly Moeller fuel tank and pulled the additional foam that was under it....check the absolutely stellar craftsmanship of the prior repair....can you guess what the black dots are??
Steel bolts and Nylocks and what looks like roofing tar...not leaking...and it is solid...but it sure is ugly!!Bolts or Blind rivets? What was being patched? Holes on the exterior you can see?

Ketchup???Any pictures of the craters? I used Vinegar and Ketchup for minor ones too. I did try some rustoleum rust stop, but don't think it did any better then the vinegar/ketchup.

Just mix vinegar with ketchup...let it soak for how long...Man, what was it for then?

Seriously though, vinegar based ketchup when you want to leave it on and let it soak.
