When I did mine back in 2006/7 I dug out all the saturated foam, had the stringers repaired, then re-poured the foam and cut it off level with the stringers, before installing the new deck I used 3M 4200 to seal it all round to keep water out, including the tops of the stringers. Seal all penetrations in the deck for screw holes to mount seats, etc.
I would never re-install carpet in an open boat with a wood cored deck, all it does, is trap moisture, and take forever to dry out especially under seat mounts. I had mine gelcoated in non skid gelcoat and outside from some scratches here and there it looks great for about 12 years of use since being rebuilt.
