what is the best, recommended wood glue to use on a boat transom?

+1 on the TiteBond 3 (must be 3 for water proofing). Loctite? PL? Premium? Polyurethane Construction Adhesive is also water proof and it can be used for this job.

I agree with the TiteBond III glue. It is waterproof. No other TiteBond wood glues are. So make sure it is the TiteBond III type if you decide to go that route. JMHO

Titebond III. As water resistant as the glues used in exterior/marine plywood itself.

Uhm,.... If you are asking for the "best" in an unqualified statement the answer would be "resorcinol glue". That is what the plywood itself is glued up with. ... I will also say there really isn't much need to go to that extreme. It is my glue of choice and my 'go to' glue where I can. Followed by epoxy, and then by "Weldwood Plastic Resin Glue".
What has been suggested above is just fine.
