Yamaha 2012 F250 installing heads

In the SM #6 on attached files dowels are at 60 deg. Ok got that. #10 now how do they get aligned like in the picture?

yes thats exactly what i needed to do but wasnt sure because it didnt specify in manual.

I got the motor all put together and it started up right away. I had bought the yamaha software and wanted to check the motor while running hooked up to the computer. says all is fine but when i tried out the cylinder drop testing when I got to cylinder 3 it started running really rough then died on me. What does that mean? Maybe the water that had got to the engine messed up something else also? What should my next course of action be besides taking it to a mechanic?
