Mercury Sea Pro Outboard Engine Problem

I have a 40HP Mercury Sea Pro outboard engine. It runs very well for about 15 minutes then the "over heating" warning sounds. I have good cooling water flow and the temperature of this flow is normal (barely warm). Anyone have any idea of what this problem is. The boat is stored in the water (fresh but far from clean)
