You know, unless this is your dream boat or you have a real strong emotional attachment to it, I would just enjoy it (if it is safe) and move along to something else when you want.
This is a time consuming expensive job. And you will have more invested in the boat than it will be worth.

I like your point. Like you said, I will probably be getting another boat in a few years and i probably won't get a return big enough to justify the work... I was reading around today and found some stuff called Git-Rot, anyone know anything about that? Would that suffice for my situation? Like I said, everything is solid except for the one spot where water sat

No Git Rot, pretty much worthless. She's over 20 years old and unless you core sample the transom there's no way to be sure it's good to go and there's not way to Know that the stringers are good either. It's your boat and you can do as you see fit but... experience says you so a thorough investigation of your boats structural elements.

Transom is fine... It was ran with a motor on it about a war ago, motor was still on it and solid when I bought it. (I had the seller remove motor as I wanted a different one on there). I've decided that I'm not going to do any major fixing like replacing the floors by taking the cap off and such until this winter when I have more time. The got rot was just an idea to firm it up a little for a few months till I have the time and money.
