Engine Re-Build - Wire and clearance

So, as as I near the completion of my 4.3 rebuild, I have two questions.

1. Anyone know where this wire goes?

2. I installed an aftermarket intake, and I am not sure if the position of the thermostat housing is slightly different of if the clearance is always this tight around the fuel pump bracket and the alternator.
