My battery compartment looked like this when I got it back from storage. Someone please tell me where that 12V black battery cable goes.

Most likely goes from one battery ground to the other battery ground. A jumper between the two in order to connect them in parallel

It appears the (+) and (-) leads from the battery charger are both connected to the ground on the left side battery in the pic. You want to fix that

The right side battery in the pic could use a little love on the main ground cable end (corrosion)

Ground cable goes between negative terminals of battery 1 and battery 2

Text book example of how not to wire a boat……there should be no more than two connections on each battery terminal

Also, looks like your positive battery charger cable is wired to the negative terminal. You need to double check everything on those batteries.

Is it common practice for one's boat to be disconnected from the battery while in storage?

I know that here in upstate NY I pull the batteries out every winter before I wrap the boat and keep them inside on a trickle charger all winter. If not, they can freeze and/or explode and come spring I'd have two junk batteries....
