Alignment help!

If the transom checks out to be solid then since I do not have eyes on your boat I have another question. Does your boat trailer have keel rollers? If so it is possible that the hull has settled which will raise the front mount taking in consideration the age of the hull.
Mad props and Scott06 mentioned removing the mount then raising and lowering the engine then you may have to cut and weld the mount. At one time Mercruiser had “shorty” front mounts.

You didn't say but if you had motor out and then reinstalled it, you may have dislodged spring washers at the rear mount(been there). Another problem is that you may have bumped gimbal bearing and knocked it out of alignment when removing OD. That bearing is like a floating bearing within a bearing. Just push tool inside it the best that you can and hammer (block of wood or rubber hammer) the tool shaft up and down and sideways and see if if it will go in further. As Rick says, too much coupler grease inside may not allow alignment tool inside of coupler. I'd still bet on rotten transom on that old of a boat.

Yes it does have those keel rollers. We can find NO ROT! But there is a half inch board under front mount. I removed it and iam worried about the back hanging off of the transom. Even if the front mount is in place and adjusted the lowest it still is not aligned with board removed.

Didnt remove motor. Springs are there. New gimbal and bellows installed. Drive popped right off.

Unless you drilled holes in the transom, mount pads, and stringers, you have no idea if you have rot or not. And until you actually do that, everything else will be lipstick on a pig...
