99 Johnson 50hp 2cyl? Any good?

The 40/50/60 twins had weak lower units. If you find one broken more than likely the lower unit is the culprit.

Not really you can find a lot of those with missing lower units.

Not on my radar of potential problems. Maybe just lucky or maybe this is just a salt water issue?

Those pre 1989 lower units are also flimsy.------Simple as that.-----Gears and bearings are not robust !!!

Are you referring to the 2 cyls ? or all .. 3 cyls as well ?

The 2 cylinder lower unit is flimsy.----That is why 2 cylinder " commercial " engines used the 3 cylinder gearcase !!

could the 3cylinder be adapted to the 2 cylinder non commercial?

You just need to get the correct driveshaft spline and length.----Shift rod as well.
