25hp 3cylinder quitting

I have a 2000 25hp 3cylinder Johnson long shaft. I ran the fuel out of the carbs a couple months ago because I thought it was going to be sitting for a bit but that didn't happen. I fish once or twice a week trolling for 3hrs. It just quits 6 to 8 times probably in 3hrs out of no were. This motor has never quit on me once before the day I ran the fuel out of it. Everything else is great running wise. What could be causing this? That's the first time I've ever ran the fuel out of the carbs too. I had never even done this before winter before. I just read that if it wasn't going to be used for a bit to do this. Wish I never did now.

I would clean the carbs again, every orifice. Look for unexpected debris from the tank.

Check the temperature -- use of an infrared tester on top of the head, or see if the top of the head is too hot to touch.
