I bought a boat that has not ran in 3 years. Swapped all the fuel for new high octane rebuilt all the carbs installed a new fuel filter, took it out ran great stopped to fish for about a half hour. Tried to run it again but would die when I tried to throttle it up. If I idled around for five minutes it would slowly go again. It would run smooth and fast but the same thing happened every time I would let it sit while I was fishing. Any ideas?

Yes. I also replaced it when I changed all the fuel lines and did the carb rebuilds.

Thanks for the help.

You may be losing spark to one or more cyls. Weak ignition components tend to fail when they heat up to normal operating temps. When you shut the engine down, it heats up somewhat since no cooling water is cycling through the block. Take an inductive timing light out with you next time you go boating. When the engine won't run right, check for spark on all 6 plugwires. The flashes from the gun will show misfires, weak firing.....
