I recently replaced the forward gear and now when I put the lower unit on I can only get forward or reverse plus neutral on both. Could this be because the shifter shaft is in wrong?

Yes. Take the lower unit off. Use a pair of pliers (gently, as to not muck up the splines) and turn the shifter on the drive until you get forward. Determine this by turning the driveshaft clockwise, you will see the shaft turn clockwise as well. Then put your shift lever on your control box to forward. Install the drive and test it.

My control box is not the original box for the motor, it's a dual lever control box, one for forward and reverse and one for the throttle.

I tried that and for some reason it still didn't want to go.
