Welcome to iBoats! Have you core sampled the Stringers? Have your core sampled the Transom? If not you should. No reason to replace the deck until you are SURE they are solid. Pics would really help us to help you.

Take a 1/4" drill bit put some tape on it so you know when you are 3/4" deep and drill into the stringers about 1 1/2 inches up from the bottom. Check the shavings. If they are light tan and dry. then you're good to go. If they are dark brown and wet then You will need to cut them out and grind off all the old glass and replace them. If they are dry use 3m 5200 sealant to seal the holes.

Well unles you plan on decapitating the boat you will have to Pour a tansom using a composite material. Looks like you are almost there. As for you're deck Without pics it's hard to tell but it could be that the PO did an overlay of the original deck thats why there's fiberglass in the middle. If she were mine I'd be tearing out the entire deck and replacing it ALL. But that's just me.

no not fiberglass in the middle its fiberglss on the bottom wood in the middle and then fiber on top with a gel coat on top of that there is nothing i can take a picture of besides the top wich is a factory gel coat . So the boat has a double layer fiberglass deck in it the pictures i took are what the bottom side of the deck looks like then a layer of rotten wood then a layer of fiberglass with gel coat,

Ok, the STANDARD method of Making a deck is Coat both sides of the plywood and the edges with fiberglass resin to seal it. Then Glass both Sides of the wood with 1.5oz Chopped Strand Mat(CSM). Bottom side is Done. Top side should then have either 2 more layers of CSM applied or a layer of Woven Roving or 1708 Biaxial Cloth and saturated with resin. It can then be finished off with GelCoat. If that is what you are finding then that is standard and is the way you should put it back.

no that is not what i am finding it a fiberglass bottom in wich the wood lays on then there is wood and then fiberglass its just like a transom exept it has only one layer of wood
