Have you checked the drive for the missing flapper? That is where they usually end up. It might save you some work if you find it there. But like the above posts stated it is a 12 point. Get a good tool set and they will be included.

I don't see you being able to remove the Y pipe without removing the engine. If the drive is removed you might be able to see the piece and grab it with something like this

It's called a 12 point socket, it's 3/8", and there are 4 screws. 2 on top, and 2 below. The broken off pieces may have been flushed through. Have a look at my sticky on exhaust shutters. HERE.

If you only have two - which two are they? The top ones? It is not unusual for the bottom part of the Y pipe to be corroded. Hopefully everything will be fine on yours. But be sure to evaluate everything when you put it back together.

Just a quick side note - it is possible one of the top bolts is not being used. There are two configurations of the bolt patterns. One is for the Y pipe used on V engines, the other is for the single pipe. Hard to believe, but Mercruiser is okay with just using three bolts if they do not all line up. I used to have a Sportcraft with a 305 Chevy and Alpha outdrive. When I pulled the engine and Y pipe I discovered the holes did not match up. It came this way from the factory. Long story short, I contacted Mercruiser and they said it was an accepted practice to use just the three bolts. Here's a pic:
