Unless you leave the heads exposed thru the carpet, you'd have no way to tighten.
A carriage bolt head doesn't have anything to grab unless you use channelocks or a pipe wrench. The square collar under the head pulls into the wood (unless you drill your hole too big) to hold the head so you can tighten the nut.

As a matter of fact, pontoon decks are usually fastened with what is called an elevator bolt that is the same sort of concept except they have a wider and flatter head. Sure the deck is fastened before the carpet is installed, but you don't need to hold the head to tighten them down. At most all you need to do is manually press the head to get the square collar started on grabbing into the wood, and you can do that through the carpet. You could use elevator bolts as well on trailer bunks but they usually aren't available at your local hardware store, and there's ample thickness in a 2X to countersink a carriage bolt head.

Re: Trailer Runners

I used the pine 2x6s and treated them with a couple of coats of Valspar waterproofing then wrapped them in carpet. I drilled up through the support brackets and then counterbored down far enough to hide the heads of the hex bolts and washers. I shot some 3M 5200 down in the holes and stuck the bolts through and used nuts and washers on the bottom. I filled the counterbore the rest of the way up with the 3M 5200 and figure that as long as water doesn't get down around the bolts they won't rust and the wood won't rot out.

Merry Christmas All. The plastic runners is excellent idea. I went to Lowes and bought 6" vinyl fascia, like you use on your house overhangs, 12' for $10.00. It's 6" with 1" lip. Glued it ,screwed it and covered with carpet. Cheap and no problems Thanks

The vinyl i used is only on the top surface where the toon sits. Your just trying to prevent the toon from coming in contact with your pressure treated 2x6
