can anyone tell me how to remove the lower unit from my motor, its a 1999 40hp Johnson. I have drained the oil and removed the 4 bolts, it seems loose but wont come down, im assuming there is a shaft in there that hold the 2 pieces together?

You don't have a manual do you? It'd be a really really good idea to get an OMC factory service manual if you don't already have one, it'll save you a ton of headaches.

I've never worked on a 40 HP engine, but on all the ones I have there's also a bolt under the trim tab, possibly another bolt in front of the trim tab, and you have to remove a screw holding the shift rod to the shift linkage which is under the carbs. Take a look at your specific engine at shop2.evinrude.com and it should help you figure out where they're at.

Re: Removing lower unit

I have a 48spl 1990 so should or may be the same. The shift shaft is going up the front inside of the lower unit to the top of the engine.
Take the engine cover off and towards the front bottom engine compartment almost center you will see that shaft connected to a linkage. Its easier to get at if you remove the starter. Its a screw locking it to the linkage. Also some under the trim tab on lower unit there is a bolt. It too needs to be removed. Then the lower unit will slide down and off.
Hope this helps.
Here is pic of mine may help with yours.
