I caqnnot tell if you have the gearcase off. I will assume you don't. Usually those mechanical shift motors have a hatch on the midsection, and another hatch under that in the exhaust passage. Under the second hatch is the shift rod connection. The bolts must be removed to separate the shift rods. Loosening them is not enough.

A lot of those motors have a driveshaft that will pull out of the gearcase, with no effort, once the waterpump is removed.

The 5" extension should unbolt from the midsection.

If you want to convert from long to short shaft, you usually need a new short driveshaft, and a short shift rod connection. The water tubes can have extensions on them. However, I do not have experience with all motors of that age, so things could be a bit different.

I have a hatch that has a bolt in it but is it hard to reassemble after the bolt is removed and will this let me take the lower unit long shaft out. I see no other hatch on this unit.

There should be a connector between the two parts of the shift shaft in that hatch. By shifting into backward and forward you can see it move. This connector has two bolts. you should take at least one out or loosen it all the way. Give it a good squirt of wd40 or something similar and let that stuff do its thing. Then shift the shaft up and down until it loosens up. If it comes loose try to jiggle the lower unit again. When you see the shaft going downward you should be able to loosen that lower unit at least a bit If it still does not want to loosen up tap the the lower unit with a rubber mallet hitting it downward to loosen it up. If still nothing. You should make sure that you removed all the bolts and if your lower unit has the extension piece to lengthen it to a long shaft take the other set of bolts out so that both sides are loose. Don't forget that long bolt on the front .
good luck.

One of the bolts in the brass shift rod connector MUST be removed. Use a socket filled with some grease to secure/remove the bolt. Use the same procedure to put it back in. I think it's a 3/8" socket.

There is no mystery to this job.----One of the bolts needs to be removed from the connecter.-----Then lower unit slides off.-------When re-assembling the notch in shift rod MUST line up with hole.----Then bolt can be installed-----Did this almost every day over 50 years ago when working at authorized Johnson dealer !
