Welcome to iboats! You will need to remove any rotted wood and replace it then reglass it in....If there is rot in the transom and the floor is soft you can bet there are more issues under your deck.......rotton stringers... There are many resto threads to start reading to see what you may be getting into and how to deal with all the problems you may find....

I would think some core samples in the transom and some exploatory holes in the deck would be your first step....

Also let us know what kind of boat your working with :)

im working on a 1963 Tolly craft all mahogany cabin cruser i also remove all the roted wood.(ribs) you say to replace the wood HOW?
do i do that? do i have to cut the hole floor out or can i just take the rot wood out and leave the fiber glass there and fill it in with glass and resin also the stringers dont have rot there good.

I am not familiar with your boat..... I'm more a glass guy. I know some of the pros here will jump in and give you guidance on fixing it up! Good Luck!
