1988 Mariner 100el missing spark in 3 of 4 cylinders. What’s the best way to check the coil packs and or what else could possibly be wrong?

You can swap them around to see if the issue follows the coil. You can also use an ohmmeter to do a resistance test on each coil. Th primary side should be almost zero ohms and the secondary side should 800 -1100 ohms. There is also a DVA voltage test, you should get about 300 volts AC at cranking speed.

So I’m testing the boat again and I have spark to the top two cylinders but nothing to the bottom two I ohmed out the coil packs and they all tested fine with 1000 ohms on secondary and .5 ohms or less on primary.

Probably the trigger is at fault. The trigger has one winding for the top two and another winding for the bottom two. The switch box can also be at fault because it has separate circuitry for top and bottom pairs. Swap the trigger leads at the switchbox to isolate to trigger or switchbox.
