I have a 2008 Yamaha 250HP. It has the additional water intake passages. I replaced the lower unit with one that was a couple years older that does not have the secondary water inlets.... I am having a problem with it overheating.... could this be a contributing factor??

It could be but I doubt it.

Many 3.3 liter F250's (and F200's and F225's) with just one pair of water inlets function just fine. At least one owner of the lower unit having two pairs of water inlets changed to configuration having just one pair of inlets. Reason being his lower unit kept scooping up mud with the lower forward pair.

Thanks for the reply... and I think your right. I read on another forum that the lower water pickups were for cooling the front bearing. Had nothing to do with better cooling of the engine itself.
