I am told the 3.0 should be set to around 700 rpm in the water, and that when in the water it will drop at idle as apposed to on ears. On muffs, mine idles at 1000 rpm but i dont like the way it grinds a little when going into gear so what should the idle be set at on muffs that wont stall the motor out when put into gear when in the water? Do i set the idle cold or when warm?

don't worry about setting the idle on the muffs only do this to get a base idle.
on any motor the corrected idle speed should always be set with the motor @ full operating temperature , preferably after a good WOT run or a good run @ cruise speed if WOT is not practical.
FWIW , i always do air fuel screws and idle with the above procedure

600-700 RPMs set in gear in the water

Don't be shifting out of water. And be quick with shifting dog clutch drives

Shifting like miss Daisy will just take out the dog clutch and make it rattle. Shifting at 1000 RPM will take out the dog clutches faster

I always did what the service manual stated, adjust mixture screws and idle speed (650rpm) while in the water and underway !!

If it's a cobra granny shifting is way more detrimental to the pinion gear than the clutch

I've no clue for stringers, haven't seen one for a minute. Do know the electric shift is smooth on equipped models, behind a Ford is the smoothest shift I've ever had on a sterndrive

Posted advice is good regarding idle speed, should be ~700/650 in gear. If you can't achieve that there's most likely a fuel supply issue
