How to plug holes in transom?

I am re-powering my boat with a 90HP Yamaha, it currently has a 50HP Evinrude on it.

I am figuring that I will need to drill new mounting holes, but what do I do with the existing holes from the rude?

Get a 2 part marine epoxy stick and fill the holes completely..... sand the outside smooth. DO NOT USE any silicone or old bolts to fill the holes. ;)

I used the epoxy like Bob said, but I used some wood dowel the size of the hole and cut it about 1/2 inch shorter than the transom thickness. Then coat the hole and the dowel with epoxy, slide in the dowel, and fill the recess at the ends with more epoxy. Sand smooth for a nice look.
