Don't feel bad. I just did this EXACT same thing with my Johnson 85. I lowered it into this big truck box I have filled with water and it apparently wasn't up over the pump. Unfortunately, I was so baffled that I took mine to a mechanic. Waited 2 weeks for him to get to it only for him to tell me that is was pumping great! Fortunately he only charged me $40 for his effort which included swapping out my thermostat for one he had laying around which tested slightly better than mine just to rule that out. I felt like a dumbass.
The rookie outboard man that I am realized today that the cooler that I had used for testing was not deep enough. Although water was deep enough to cover up where it sucks in water it was not deep anough to fill up to where the impeller was.
