Backfire thru the carb usually means your fuel mixture is lean. The fact that it does it when hitting the throttle hard almost guaranttes it.
First, check your water separating fuel filter for water. Take it off and dump it into a clear container, if there is a bunch of water, bingo. Either way put a new one on.
If that aint it, Go to the carb. Is the accellerator pump functioning properly? A good steady stream of full throughout the whole stroke. Then, check your float levels.
Don't just rebuild the carb, check all of the adjustments as you dismantle it. That way you know wether or not you found the problem.

Ayuh,.... I'm with HBM,...
Nazz is beating the Ignition system,+ doing nothing but adding sea foam to the Fuel System, where the Real Problem lies....

The boat is exhibiting All the classic signs of going Lean...

Check the gas for water all the stabilisers
in the world won't cure bad gas !!!

The 2000 is still carbed? If it is a carb and you think you need to have it done, Nazz they are not rocket science to rebuild. Give it a shot yourself, and save yourself 500$ unless $ isnt a prob. I never did one before and started with my jetski and graduated to my 2bl rochester. Both came out fine. Someone just posted a great video of it. My boat was backfiring and after the rebuild on the port runs like new. Dont just yank it unless you are sure thats it though. Mine was all black inside and the plates did not open and close freely. It did squirt gas though so i thought it was ok. After pulling it and doing the rebuild the diff was night and day.
