there really aren't window seals... the flocked rubber bits only slow the flow of water into the channels.... the water is then drained..... my flocked rubber is trashed but the windows don't leak any more because I cleaned out the drains.... the "leaking" we usually get is just the channels filling and overflowing into the boat.... Now if it is leaking between the frame and the fiberglass then caulking is in order as mentioned above

As long as the bottoms of the channel are still sealed then you're in good shape. I re-did a trawler a couple years back where the metal channel on the interior (where the flexible flocked channel sets into) had a shallower lip than the exterior half and as the water filled up would flow over into the cabin. Yes, having the weep holes cleared would have helped, but point being it may still be a possible source for water working it's way into the interior. As long as the water can drain out as fast or faster than the water is pooling into the channel, then usually in good shape... Usually the weep holes are undersized and don't really do the job (which is also why they clog so often) :(
