I recently got a '96 Seadoo SPX. Its having a problem where the engine will cut off after landing from jumping waves. It has a new fully charged battery. This happens even under "normal" riding. I've even tried avoiding waves to keep this from happening, but the normal waves on the lake will cause the problem.

Sounds like an electrical problem to me, which are common on that model. I'd clean all the contacts and put dielectric grease on them. Pay special attention to ground connection, the MPEM connection. Also check to make sure your main ground wire is not "rotted" on the inside (another common problem).
