68 Johnson 20hp Skipping!

Hello all! I have a 68 Johnson 20hp that runs like a dream. It's been my little project for a while, and I'm learning quite a bit and enjoying every second! I blew through a drive shaft a while back unknowingly running it with a dry lower unit (cracked cap).
A friend gave me a replacement for parts, so I just replaced the entire lower unit with the "new" one. The parts were all an exact match as far as I could tell, but it started skipping, then finally twisted the clutch dog cradle arm all up to where it was out of commission until I could open the cap and check all the gearing. I've checked the clutch dog, the gear's engagements, the linkages in the shift arms... EVERYTHING I can think of that would cause it to skip like that. The one thing I think it could be, is that I found some wear on the driveshaft splines at the power head end. my local boat shop said I had a lot of life left on this drive shaft, plus he went through all my gears with me and said they all looked good, but could the worn gears on the power head end of the driveshaft cause it to skip and crank my cradle all to heck like that? It's the last thing I can think of.
