I know you have isolated the problem to elsewhere, but back to your original suggestion of running an additional filter. I have a factory spin-on like you. I put a fuel flow meter in the line between the tank and the engine, but it fouled up with rubbish (they are VERY sensitive). I have fitted a simple in-line filter between the tank and the flow sensor without any problems whatsoever. If you have concerns, just put a vacuum gauge on the line between the pump and the filter and make sure you have less than 2" of vacuum....
