Before doing any more damage hook either a voltmeter or 12 bulb in the battery circuit, as long as there is a short the voltmeter will show voltage and the bulb will stay lit and keep the short from burning anything else up. I would start looking be removing the battery wire and supply wire for the ign switch from the input side of the starter solenoid to see fit the short is feed through the switch or the rectifier, I would think the rectifier but your the one that has to track it down and with the meter or bulb in the system you won't hurt anything while looking.
