I changed the water pump and when I removed the lower unit the shaft stayed in the upper unit. The unit was not in neutral and when I put the lower unit back in place I could not shift into neutral. I took the unit apart again and tried to insert the shift shaft back into the lower unit but it will not seat to allow shifting. How do I get this shaft back in properly?

shaft should not come out of lower unit unless you take things apart and remove the c clipe on shaft.
Will need to take lower apart to see if you can find the clip and aline the shaft and cam

The 50 does not use a cam but a ramp. You forgot to disconnect the shift linkage before removal. You will have to disassemble the lower to get it back into place.

If the 99 C50 is like my 99 C40, which it should be, the shifter is splined and just slides off the shift shaft into the lower unit.
No need to disconnect any linkage connector
