1995 115 HP Johnson Motor problem

I have a 1995 Johnson which runs fine initially but once I've trolled a couple hours it seems to run on only 2 of the four cylinders (3100 rpms). I have had it tuned up and problem still persists. I am assuming it may be an ignition problem and have been told the part runs $500. Are there any tests or other things I could check first?

if no one has done the trouble shooting, how can they tell you it costs $500.00? take a induction timing light with you can see what is not firing? is it on the verge of running hot?

The mechanic that tuned it up says it could be a VRO ignition module. I haven't a clue other than after trolling a couple hours it will not do over 3100 rpms. Most but not all the time it is okay cold.
