I was running my boat yesturday good for one hour then it started making a clonking sound then stalled, I was only doing around 2000rpm. now it will not start. it turned over a few times ok but no start. After a few attempts the fly wheel would turn but the engine stopped turning. I notticed the key where the fly wheel sits on was broken. The engine still turns so its not locked up or anything. but what was the clonking sound? as soon as the sound came it stopped working.

Probably the flywheel contacting stator, freestyle.

Replace the flywheel key and torque the flywheel nut.

You will probably be okay.

I would lap the flywheel before you put in the new key. Be sure you torque it to 145 ft/lbs. You should be good to go.

Do not install the key. Put some valve grinding compound on the tapered part of the crank. Place the flywheel on the crank and move it around by hand. The grit in the compound will clean/polish the flywheel and crank mating surfaces to insure a perfect fit. Be sure to clean the compound off when you get ready to install. You can buy a small tube of the compound at any auto parts store.
