This old Merc has been bulletproof for 13 years. This year my impeller went bad after just 2 years and I replaced it. Now yesterday I noticed that I got some oil leaking out of the water intake when I tilted it up.

Today as I winterized, I drained the lower unit and my oil has water in it! Shall I put fresh oil in it with the intension of getting it resealed next season, should I pull the lower unit and store it to get it fixed, or should I leave it drained and get it fixed in the off season?

What’s a rough estimate on getting a lower unit resealed?

You need to see where the gearcase is leaking. In my experience, most leaks on a motor of that vintage is the driveshaft seal. So if you can, use the gear lube pump tube to pressurize the gearcase. with a few PSI, and see where it leaks. Replacing the driveshaft seal is best by buying a new waterpump base.
