Some additional information would be helpful. That stator should have two sets of separate coil windings: those for charging the battery and those for powering the ignition system. Which coil windings were the one putting out 45 volts?

the brown to brown/yellow wire which read the same voltage hooked on the cd unit and off the cd unit

The brown and brown with yellow tracer should be the wires to the power pack, to fire the ignition. The factory manual on later engines stated that a minimum of 150 to 160 volts (depending on year) was required to power and run an engine. I don't know what output you should expect from that year's system, but my guess is that your output would be low. Keep in mind that this voltage must be checked with a special "peak-reading" type voltmeter. A normal electrical meter won't read it correctly.
