04 200 VMAX OX66 problems..( Long Explanation)

Hi guys, been searching for some information to help me solce my problem and noticed that this website has alot of good information so I was hoping some of you could help me out. So last week my motor began to idle rough like it was missing somewhere or starving for fuel, the boat also began to not want to get on plane and came to the point where it would not get on plane and would not exceed 2000 rpms. I took it to the shop and they cleaned the o2 sensor and also found a minor fuel leak and fixed that. I took it out and it ran fine the first day, the second day it began to do the same thing. But here is the catch, the motor will start up and idle fine, once put into gear it will stall unless you give it some throttle, but still will not exceed 2000 rpm and get on plane. This weekend when it was doing this i was in a tournament and just decided i would idle to my spots, while idling at 1200 rpm i felt/heard a thump/knock and after this i hammered down and the engine ran on plane for the next 1.5 hours. Flawlessly. Next day (Tournament day) I started the motor and it went back to doing the same thing, every once in a while I will hear/feel the thump again and it will get back on plane. Any idea whats wrong? Sorry for the long rant.... If you need any additional info let me know. Thanks!

After doing some research I feel like I may have narrowed down the problem. Could this intermittent problem be caused by a bad shift position switch? It seems to me that if the ECU is not getting the correct signal from this switch it could limit the RPM's and stay running on 4 cylinders? Any insight on this?
