Is this crankshaft missing half of a key??

I've replaced a melted stator and rectifier and I'm getting no sign of starting. No sputter, nothing. In the meantime, when I pulled the flywheel, I found this. It appears half of the key is gone. I can see the outline of where it once was. Can I move on and let this be a concern for another time? The flywheel turns as it should on cranking.

I think you're fine. The key doesn't look like a long one in the parts diagram.

You might want to remove that key.---Then with some fine valve grinding compound lap the 2 tapers together.---- Then install a new factory key.

What you're seeing is just the imprint of the keyway in the flywheel. As the O.P. said, you really need to clean that crankshaft/flywheel and lap it in. It looks Nasty!

Both the flywheel bore and the crankshaft taper must be clean, and free of burrs, grease, oil, etc. Installed dry and torqued to mfr's specs.

Here are links to online service manual and CDI Electronics troubleshooting info that may help:

If you need a DVA adapter to take high-voltage readings of your ign system for troubleshooting, here's an inexpensive one:
