90HP not pumping properly

hey guys, i've got a 90hp yamaha, she isnt pumping properly.

very thin, non-consistent lines of water coming out. Replaced Impella already.

Take the bottom 1/2 of motor off, put hose into water-pipe she pumps perfect, however when bottom half is connected, water pumping is horrid

What are you calling the bottom half of motor?
The lower unit?

Why are you saying the pump is not pumping properly?
Is it the tell tail that is not indicating a good stream?
If so run a piece of heavy mono or weed wacker string into the tell tail outlet as far as you can while running and move it around.
If that does not clear it up , blow some compressed air up it while running to see if that will move things around some and get it flowing properly again
