Hey Freak...

Well you might take this with a grain of salt since I've never broken down a Yamaha 250 but I had an OMC 250 with the same problem... I'm assuming that you removed the lower unit yourself to replace the impeller. If you have 2 transfer tubes you might not have gotten both of them stabed into the grommets in the power head ... I had to take three "Reinstalls" myself to get it to flow correctly. Like I said though this is only what I had to deal with and not necessarily what might be going on with your particular engine. Don't be to proud to call your local boat repair shop and ask, ask, ask, thats what they are there for.

The rectangle hole you are referring to is an idle exhaust port. I don't believe that water necessarily has to be coming out there. Is the engine over heating?

I post this every time someone has a questions regarding changing the water pump or overheating because I learned this the hard way. There is a plastic valve located at the bottom of the block. When you change your water pump and t-stats, you should also change or check this valve. Sometimes it gets unseated or clogged with grass, sea weed, etc... It is a bypass valve, water will still be coming out the pee-hole but you might not be getting enough water flow and you can overheat.
