Won't turn over, 2000 BF90, stumped see facts

the facts: Purchased boat, put in water, turned over, started ran really rough, bad gas/fuel filter. Next day put in water, ran rough, traveled 6 miles turned off at dock. 5 min later, tried to start, won't turn over. take out of water, wait an hour will turn over. put in water turns over, won't start. next day take to dealer to have carbs cleaned. he says he starts, run rough, fuel additive and let it clean itself out. get home, turn over in yard first time, wait to not burn starter, try again, won't turn over. Lifting idle/choke arm clicks, all gauges work except the trim gauge(?), I've purchased new cranking battery, cleaned wires, checked kill swithc neutral arm (wiggled nothing on key turn) check plugs all connected, 15 and 30 amp inline fuse ok. If neutral switch in control box...how do i get to it?

Probably not what you are looking for. <br /><br />I have a Merc 100, from time to time, it won't start, by which I mean turn key, other than a click nothing happens, t&t up and down, mess around with it a bit, turn key, starts no problems. Took it to dealer, can't trace fault, never failed to start once in his yard. Eventually after stranded out in sea for a bit, trace fault to start brushes being part worn. Never had a problem since.

Your safty switch is at the engine unless this unit was rigged with something other than a Honda control.In that case you may have the switch at both the engine and control.Rough running is something now between you and the dealer you are involved with.If they troubleshot and bid a repair and you continue to have the same symptoms afterwards you have to ask them what did I pay for?These carbs can be tricky to clean adjust and sync.Check all battery connections at both ends of the cables.I doubt the rough running and starting trouble are interrelated unless we have something internal going on.

Assuming for the moment the rough running and won't-turn-over problems are different, here's a wild shot in the dark. Check to see if the neutral safety switch (located near the front hood latch ) isn't stuck or the arm hasn't fallen off. It happened to me.
