More info first
What motor?

Is this a 12 or 24V trolling motor?
Do you want to charge Bats using the motors alternator and/or built in charger?

sorry i have a 2180 carolina skiff with a suzuki df 115. i honestly don't know if the trolling motor is 12 or 24. i bought it with it on there. i plug one charger jn for both trolling motor batteries upfront. it's a big minkota with the wireless remote and anchor option.

the goal is to move all 3 batteries to the back, put them on a perko type switch to run 1,2 or "all" batteries and have the motor charge them when not using the batteries if that makes sense.
will having the batteries hooked up to the motor cause premature wear on the charging system? wait.....im new to boat motors, will it even charge my batteries?

The suzuki df 115 has a 40 amp Alternator, so that's not bad. The setup may already be wired which allows the motor to charge all Bats, and the onboard charger to do as well. Would need to see how its wired to determine

Moving trolling Bats to the rear will require larger cables do to voltage drop which feed the trolling motor. Moving the Bats may cause the boat to handle different (planning and/or porpoising).

Need to find out if the trolling motor is 12 or 24V. Look at the model number and look it up. Can also look at the trolling motor Bats to see how they are wired. In parallel for 12 and series for 24

i'm not too worried about the weight displacement as i'm building a new front deck and can offset weight as needed. i'm not even sure if the starting battery is hooked to charging system on motor.

Don't know how its wired, if it has a 12 or 24V trolling, but to know how to wire it up. thats a tuff one

This will work if its a 12v troller and an ACR
Look at the house Bat as 2 in parallel

Look at your trolling motor batteries. If one cable going to the trolling motor comes from the positive post on one battery, and if the other cable going to the trolling motor comes from the negative post on the other battery, and there is a short jumper wire going from the positive post on one battery to the negative post on the other battery you have a 24 volt trolling motor.
Also, look at the top of the head of the trolling motor, it should say how many pound thrust it is. If it's 80 lb thrust you have a 24 V system.

okay i'll dig into it tomorrow. i really wanna run three batteries in the back, 2 for trolling one for start and radio. i know i'll have to run heavier gauge wire for trolling motor but i think it's better then having 2 batteries loose under the front deck

All good, but no need to have Bats loose, they can be secured, and should be in either location
