Ok I have done some searching but did not find a clear answer on wiring a 3 lead rectifier.
I ordered a new rectifier, the problem is the old one has a yellow wire, a yellow/grey stripe wire and a red.
THe new one has only 2 solid yellow wires and a red.
Does it matter how I wire the 2 solid yellow wires?

I would figure the yellows are the A/C from coil and the red is B+ and the case is ground. Should be able to verify with a ohm meter.

I just recently had the same situation and had asked. No, it does not matter which yellow goes where. Just put either one to yellow and the other to where the yellow grey was.

see rectifier section

3 wire rectifiers are actually 4 way diode bridge rectifiers 2 pins take the AC ( your yellows) 2 pins put out rectified AC or... DC

you only have 3 wires because the body of the rectifier usally has a metallic mounting hole which serves as the 4th pin ground (- negative) referrence

whereas the last wire (red) is your rectified DC output

in any event if you had used a famous Radio Shack 50 volts 25 amp rectier at $3.50 it would work fine with its 2 AC in pins one pin wired to ground
and the last +12 volt output to the battery

these 4 way bridge rectifiers DO NOT REGULATE !!! they just convert AC===>DC

Thanks,
Here is a YouTube video as well that I found that shows this exact thing. Good point, $3.50 is a ton cheaper than $30. But anyway, I like to use OEM stuff. Maybe it doesn't matter, but it makes me feel like I'm not cutting corners to save a few dollars.
