windlass troubles and wiring best practices question

I have had a heck of a time with my windlass. Got a new one, used it twice. After going through the whole thing today realized my issue may be how it is hooked up to my battery. Seems it is only hooked to one of my two. So when I run off the other battery, as I have not knowing and not using both. The battery drains and doesn't charge I guess. My question is, should this be connected to both or even the battery switch instead of directly to one battery?

We have no idea how your boat is wired or for that matter, what boat you have, (twin engine or single, i/O or outboard, or inboard so we can only guess at what the issue might be. Your description is also very lacking in detail. However, IF you have two batteries AND both are connected to the battery switch we must assume that one of them is a startiing battery????? See what help a little bit of detail is? If that's the case, then unless the battery switch is set to both the windlass can only run from the battery it is directly connected to. It can also be charged ONLY when the switch is set to BAT #2 or BOTH. Help us out here. Details, details details.
