I do know that it is a 1968 Mercury 650 w/Thunderbolt Ignition (Serial# 2312851), but they came as long shaft, short shaft, no alternator, with alternator.

How do I find out witch one it is?

Stumpys,
Measure from the bracket (top of transom if mounted on the boat) to the anti-ventilation plate. 15" is a short shaft, 20" is a long shaft. It may not measure exactly that length, but should be within an inch.
I don't know how to tell if it has an alternator by looking at it, but you can check if it's charging the battery when running. But even if it's not charging, you may still have an alternator, but have a problem with it.
