Waverunner lost 13 mph off of top speed

My waverunner has been slowing down this summer. Top speed was 50/51 mph when new, but it is now maxing out at 38mph. Throttle seems to work normally up to 2/3 throttle, then it doesn't seem to make any difference how much additional throttle I give it. 65% and 100% throttle give the same acceleration and max speed.

I'm thinking that the problem is with the fuel system - the old gas might have left gunk inside which is constricting the fuel lines perhaps... I'm not a mechanic though, so I'm hoping someone else can give me more input.

Model - Yamaha SUV1200
Year - 2000
Specs - 4 seater, 130hp, 50/51 mph top speed, trim, reverse
Hours - 62
Storage - Original owner, stored in a garage until recently - it's now kept in the water during the summer months.

History

2001: First purchased. Top speed is 50/51, and I could easily pull slalom skiers out of the water. I got it up to 53 mph once, with a tailwind.

2004-2006: I went to BASIC and then Iraq. The waverunner sat in the garage for 3 summers without being used with a full tank of gas. When I got back, we drained the gas tank, replaced the spark plugs and battery, and oiled/greased most everything in the engine per the manual. It seemed to have lost a little bit of torque and stalled out a couple times when I gave it full throttle. We lost about 4mph off max speed (46/47mph).

Summer 2007: My sister ran over a ski rope. I spent about an hour cutting it out of the impeller. After that, power slowly decreased, down to about 42mph top speed.

Fall 2007: I ran aground in the mud. I cleaned it all out. Next time I ran it, top speed was about 38mph.

Winter 2007/2008: A mechanic worked on the waverunner and replaced the impeller, battery, plugs, and did a "tune up." He said the old impeller looked like it had sucked up a lot of crap (ski rope? mud?). The new impeller had more torque but a little less speed. When I ran the waverunner, the speed maxed out at about 47/48mph, 3mph slower than it was originally, but it did have a lot of torque again.

Summer 2008: Speed slowly decreased. Now, I'm down to about 38mph top speed again.

the carbs have internal filters,, they are probably clogged and it is time for new diaphragms also,, so have the carbs rebuilt,,also have the oil lines for the oil injection checked you could have dropped an oil line and damaged a cylinder,, the oil line thing is a real common problem with yamaha engines and they really should be replaced even if you didn't loose one,,

That sounds like expensive repairs. How much does it cost to rebuild carbs and all the rest? And, how confident are you that's the actual issue here?

The interesting thing here is that we went from 50mph to 38mph, had a tune-up that brought us back to 47mph, then declined in speed back to 38mph again. Would carbs be touched in a tune-up normally? If not, what else could the mechanic have touched that (temporarily) restored performance, only to see performance degrade quickly again?

Could I need to do other repairs also: clean the fuel tank to remove "varnish" from old fuel; clean out or replace the fuel lines; replace the fuel filter... Could one (or more) of those cheaper repairs also solve my problems?

What about those chemical fuel additives for cars, like "carb cleaner" and such?

Does it have an RPM gauge and if so, are you getting the same RPMs? If that was the case, I think it would point to an issue with the impellor replacement. Sometimes if there is a leak in the exhaust boot you can end up with reduced power as well.

I used to have a Yamaha waveraider (older model dual carb 700cc) and it got a new lease of life after the dual carbs were rebuilt.

Side Note: In a case of the worst timing ever in the world engine tune ups, the mechanic took it for a test ride after a $1,500 repair bill and when he bought it into dock to bring home, the piston hit the top and blew the engine!! It was at this time I decided to get a boat!

It might also just be time for a topend.
