water in head port

I pulled my manifolds today to find that 2 of the head ports had water in em. What will cause water to draw back down to the valves. Also the water that dumped out of the exhuast manifold smells stagnant like its not moving so good. Maybe i have te water line piped in wrong

The engine is a heads cam 350. Will a low idle do this. I just pulled the oil pump with the engine in the boat and will be starting it up in a day or so[ man was that fun lol ]

where does this water come from , is it from the water thats pumped out or would it be from the water coming in the tips, they only sit in the water at idle or slow cruise. Do i need flaps or something for the tips
