unplugged wires on outboard? how bad?

Recently after experiencing some engine trouble with my 99 ficht 200 I popped the cover off to get at my water seperating filter and put new plugs in.
After removing the filter I noticed a plastic male electrical plug end and wire in the bottom of the housing, still attached at one end. So i rooted around through the wiring and sure enough, found the female end.
Decided to look on the other side of the engine and guess what I found....another male plug end unplugged. and sure enough found the female end.

My questions are
1. should I be nervous that the last time I had the boat serviced they fouled up? are there times and instances when the wires should be left unplugged?
2. Should I plug them back together? will it run better without them or leave it alone.
3. Could this have caused my check engine light to come on in the first place? I have put about 25 hours on the boat since its last service and only had the light come on recently for the first time.

I am tempted to plug them back together and see how it runs after putting the new spark plugs in

Without knowing what the wires are for it is hard to say if they should be plugged in or not. You may be better off going to a dealer with the boat to see if they can identify your wires.

Always inspect the work when you get it back, you'd be surprised at what they leave loose or disconnected.
Same as your car.
