I have a 2001 70hp Johnson which runs fine ,but when i shut it off hot I have to wait 30to45 minutes for it to cool down, besides checking spark at plug is there anything else i should check? no heat alert and just replace water pump.

You have to start somewhere, checking the spark is where I would start.

If you are in fact loosing spark when it is warm, and it starts whenit cools off, I would think you have an ignition componet overheating and killing the spark and when it cools off it works properly.
If you do have spark, I would check the fuel system. Remove the air box cover and see if the carbs are flooding fuel into the carb throats and flooding the engine.
